It seems that you are trying to force a non Debian directory
structure into a Debian one.

Show us the result of:

nginx -V 2>&1|sed 's,--,\n--,g'

find /etc/nginx/ -name *.conf|xargs -r grep -v '^\s*\(#\|$\)'

find /etc/nginx/sites-*/*|xargs -r grep -v '^\s*\(#\|$\)'
