Running NGINX 1.9.5 and php-fpm 5.5.14 -

I have an php based application that has a batch job that is run from the web interface - it could take 2 hours to run. I keep running into the a upstream timeout. It there a prefered method to handle a process like this or should I drop back to apache and php.mod ?
